Get started with nf-core/ampliseq for ASV denoising and annotation

Priority will be given to participants bringing their own metabarcoding dataset. If space remains, participants without their own dataset can work with a provided test dataset. We will contact you to confirm your place.

About the workshop

Using your own raw sequences and the compute resources available to you, this workshop will help you get started using the Nextflow pipeline nf-core/ampliseq that does DADA2 denoising and taxonomic annotation of amplicon reads.

Prerequisites

nf-core/ampliseq can run on different types of hardware: your laptop, a dedicated server, a compute cluster or in the cloud. Depending on the size of your data and the database you prefer to use for taxonomic annotation, a laptop might not be sufficient.

Try to sign up for an account at a Swedish academic compute cluster, such as PDC/Dardel (NAISS) →.
If you have an account at Dardel, all required software is already installed.
Using a laptop or dedicated server requires Docker or Singularity/Apptainer plus Nextflow. See the Nextflow installation guide →.
Bring your own metabarcoding data and the primer sequences used. A test dataset will also be available.
